In order to sequence your libraries as fast as possible and deliver the best sequencing data, please indicate the library preparation kit, number of pooled samples, barcodes / indices that have been used, and information about custom primers.

Turnaround time

Sequencing data are delivered within 15 – 20 working days.

A fast track option is available upon request.

Storage

The original samples and, if applicable, the isolated nucleic acids will be stored at CeGaT for a period of 3 months after data delivery.

Data will be irrevocably deleted after 5 months.

Delivery

Up to 70 Gigabyte of data will be available for download from our download portal FTAPI, a secure end-to-end encrypted system. Upon request, as well as for large sample batches, data can also be delivered via external hard drive, or uploaded to your own server.

Bioinformatics

  • For HLA class I typing based on WES, OptiType algorithm is used for data evaluation.
  • For HLA class I and HLA class II typing based on Panel Sequencing, HLA analysis is performed with Assign TruSight HLA analysis software (Illumina).
  • You will receive the HLA typing results in an Excel (.xlsx) and Text (.txt) file. Raw data will be provided as demultiplexed and adapter trimmed in fastq.gz files.

Technical Information

The Human Leucocyte Antigen (HLA) system is a group of genes encoding proteins that determine the human specific immune response. This region is highly polymorphic and contains six classical genes: class I HLA-A, -B and -C, and class II HLA-DRB1, -DQB1 and -DPB1. Furthermore, the HLA region is known to be associated with more than 100 multifactorial, complex diseases mainly of inflammatory and autoimmune pathogenesis.

In order to find out more about the functions and complex interactions of the HLA system, next-generation sequencing (NGS) based HLA typing can be very helpful. For instance, it can identify HLA-matched donor-recipient pairs for transplantation, facilitate individual therapy response using pharmacogenetics, or provide information on specific responses for immunotherapy of cancer.

CeGaT offers two HLA typing options:

Analysis is performed with a special algorithm (OptiType) based on Whole Exome Sequencing data.
